Решается командами:

[root@ns3307840 ~]# yum clean dbcache
Loaded plugins: fastestmirror
Cleaning repos: base epel extras nginx updates vesta
7 sqlite files removed
[root@ns3307840 ~]#  yum history new
Loaded plugins: fastestmirror
history new
